Turns out the issue wasn't so much just heat rising and dual zone issues, it was the amount of heat coming in from outside, which then started rising. tl;dr: A properly set-up dual zone on one unit with dual thermostats works great in my experience. We didn't install it so I can't tell you what it costs or if it will save money.
